Simplest solution is to go back to the original way the game was No bleed through. You want to crack shields with lower ships then use Ion Bombers and Ion Frigates. The game used to not have bleed through and it was much more fun and interesting. And then everyone builds 1 level of planetary shield...

True, but even after the nerfs to fighters they're still too powerful. Every base hit conducted on old server is a FT drop - which pretty much always returns a profit and therefore makes defences relatively pointless. Maybe change the tech to reduce bleedtheough damage. Currently 1% bleeds through. Maybe reduce bleed through by .05% per level with a HARD cap at level 19, .95% reduction?
